Alright! I hope everyone’s had a good week! The final stretch of school, research, and of senior year! wooo.
Some updates:
- While I’m Not Done Annotating, The Probability Maps That I’ve Generated So Far Have Been Adequate To Move On To The Next Step Of Processing. So… What Is The Next Step?

- After A Probability Map Is Created, A Gaussian Blurring Function Is Applied To The Probability Map. Gaussian Blurring Is Named After The Mathematician Carl Friedrich Gauss Who Created A Mathematical Function To Blur An Image. Gaussian Blurring Aids In Edge Detection By Decreasing The Noise In An Image Which Aids In The Next Step.
- The Blurred Image Is Then Put Into Ilastik. Ilastik Uses The Probability Map And A Machine-Learning Algorithm To Assign Probabilities To Voxels In The Original Image That The Program Thinks Are Edges. This Process Is Why Using An Accurate And Precise Probability Map Is Crucial.
- The Output Looks Like This:
- All Of The Yellow Lines Are Lines Along What The Program Thinks Are Boundaries. After This Point, I Must Examine Each Line And Determine If The Program Is Correct Or Not. Fortunately, Based On What I Deem Is Correct, The Program Will Apply That To The Rest Of The Lines.
- Finally, The Output Is Sent To Imaris To Compile Into A 3D-Rendered Object That Can Be Analyzed.
